1. Think of the fact that Federation, or any faction in the Star Trek universe, has multi-frequency beam weapons. This means that if any of the Imperial or Republic ships appear they'd get sliced to ribbons.
2. The Federation and others have multi-phasic shielding which means that the Star Wars ships wouldn't make a dent on a Fed ship. Many episodes of The Next Generation show ships with lasers and Worf laughs at them.
3. Warp speed and maneuverability of the Star Trek ships makes them dangerous targets to any Tie-Fighter.
4. The Enterprise E and the Prometheus are Federation warships, they are designed to take out the BORG! Nuf said!
